It's possible whatever was connected to you. Latched onto her. If you been good friends. And she has no clue what's going on. Just pray for her. And invoke the Divine and all positive energies to come to her. And help her.

Do you light the sage in a room she uses? She might be annoyed at the smell and the smoke and not understand why you're doing it. It might be what she sees as an infuriating habit on your part. She might also feel it's disrespectful of her space if you haven't asked if it's ok first. Maybe she thinks you're smoking cannabis and doesn't know how to discuss it. Just some "non magical" perspective on why this might cause a problem.
Similar story. I would burn sage at home after my boyfriend left for the day. I love the relaxing and protecting feeling it gives off. As soon as he would come home he would get so mad and annoyed by the smell, completely in a bad mood. He absolutly hated the smell and how it sticks to your clothes.
There is the (very great) possibility that your roommate's issues have nothing to do with you. I suggest you ask politely if your roommate is suffering some personal issue they'd like to talk about and see if it can be resolved.
Thank you for your advice. I have spoken to her, we actually get along very well and although she is a little stressed i just noticed that she ONLY argues with me the days i smudge the entire house. I have asked her if the sage bothers her and she said she didn't mind. It's just odd and i definitely don't believe in coincidences. I just want to know if i need to protect myself and how.
If she is not a witch or a pagan herself, your actions might frighten her if she doesn't understand it. People seem annoyed when they feel threatened. If she says she "doesn't mind" it might be that she doesn't feel comfortable telling you to stop. Also, save is used in exploring the psyche so if she has another underlying problem bothering her the sage might be drawing it out.
In addition to some great answers here, I'd suggest your roommate might have an undiagnosed allergy to sage or smoke. This would explain the emotional reaction and her insistence that it's not the sage. But don't discount the possibility she thinks you're smoking crazy amount of pot, doing weird rituals or she simply doesn't like the smell.
Great suggestions already. She might be effected by it spiritually, where it agitated old or underlying energy that she needs to vent. Or it is possible she is just sensitive to the smoke. Even though I smudge, I can't do it without opening the window bc it gets stuck in my throat. It's good you've asked if she's ok with it. It can be hard to adjust to certain smells and if it's one more thing she doesn't control it could agitate her. Best of luck I hope everything calms down soon.
Think of your current strife as a fun opportunity to work some much needed magic in that space. Now, I don't like to think that your roommate is reacting as she is because she is a source or an unwitting carrier of negavity- but those possibilities are valid though uncommon on the list. Much more likely, if you are in a dorm or apartment, is that a lot of weird history has caused negative energy to puddle there in that space over time. I'd suggest continuing to cleanse the space while she is absent, but now doing that in a few different and more sneaky ways.
As for my philosophy on magic, I'm all for creating a big impact with very little flash, cash, or heavy-lifting. You can tuck a clove of garlic in some out of the way nook- for example, duct taping it into a pouch then attaching it on the back of a decorative item, inside a vent, to the back wall of a closet, or to the underside of a bed. Simply having garlic present there in your space for that particular purpose will work powerful magic against any lingering negativity in your home and, in the future, will keep other outside negativity from entering into your domain. Best of all I find the effect lasts long past the garlic having drying out completely. Return the desiccated clove back to the earth when you move out in order to convert all that negativity into positive growth and healing energies for the planet.
Also for discrete but frequent or everyday use, consecrate some tap water with a pinch of salt. Then sprinkle the power of water and the cleansing and protective qualities of salt all over your space, especially in dark corners, on and under any furniture, on curtains and on anything else that you sense could use extra purification and protection. You could put a sprig, sprinkle of herb, or drop of the essential oil (rosemary is a great choice for this since aside from protection and purification it also promotes friendship, mind clarity, and a good night's sleep) or just the rind leftover from a wedge of lemon in your iced tea will work. put your instant positivity enhancing water in a handy spray bottle to cleanse the area discretely, even while she is right there with you in the space. (I have never that one person on the planet who would strenuously object to a roommate doing some housework but there has got to be one.) Likewise if you sense any collecting negativity or neutral energy stagnating, get your broom, start at the door, work your way around the space circling back to the door again, then sweep all that negativity (plus whatever dust or debris you find) right out of the door forever.
Should the two of you ever argue or sour on one another for any reason at all, you can burn a bit of sugar on smushed soda can to quickly heal any fresh wounds, prevent grudges, and sweeten your friendship again. Burning sugar smells like a candy store or like several girly colognes on the market and shouldn't offend anybody. The scent might make you both hungry for a treat, though, so having some sweet munchies to share will seal the perfect peace and friendship spell.
